The only situation this will be problematic is if one of the batteries is defective or if you have replaced only one of your mobility scooter’s batteries instead of both. Over time, batteries lose their ability to hold a charge for an extended period so if you replace only one battery, it will result in both your batteries not being balanced; one might lose its charge much quicker than the other.
